I would try a CN fastboot ROM, if your phone is a CN version, and use the flash_all.bat ( or .sh if you are flashing from Linux. ) After that re-flash the EU ROM and see if you still have problems.

The only strange thing that happened to me was flashing the latest global fastboot. That messed up the whole phone. Crashes, Wifi broken, the screen did respond correctly, and hell more.. Now what helped here was to get the fastboot ROM that came with the phone. I believe I flashed first...

Usually, it is one of those problems. What is your adb version? Maybe too old also.

I never had such problems with clean installations ( can't also remember an update that didn't work ) of the ROM, which mine will be since I'm coming from EEA. But I'll let you know.

Probably something wrong with your USB drivers. Or cable/USB port... Try using USB2 ports on Windoze, try using another cable maybe.
