This is easy to fix, there's no need to wipe and clean using MiPCSuite. Flash TWRP (http://xiaomi.eu/community/threads/guide-recovery-twrp-how-to-install-a-custom-recovery-on-miui-v6-v7.28465/) and then flash the 5.9.30 rom using the new recovery (TWRP).

Power + volume down for fastboot mode. And before using MiFlash, I recommend you to install MiPCSuite, it'll configure all the needed drivers for your phone.

No. With partitions merged you still have system 1 and system 2 on MiRecovery menu.

Never had a random shutdown or reboot. Mi2s 16gb here. Maybe cleaning the cache might help.
