I confirm. You have to flash first via recovery and than reflash the same rom via updater. Then you'll have the two systems merged.

I have a few questions.
How did you update? Did you normally dirty flash the update that merges the systems partitions or did you use mi flash/mi phone manager and wipe all data?
Does TWRP still works with only a system partition?

As far as I know the locked bootloader and recovery are only on mi2s. However the .img file i've attached are for mi2s only

Space problems will not be fixed. They already did that a few months ago when they Merged data and system partitions. With this update Aries will lose the dual boot feature, but this solves the space partitions caused by lollipop

If you have something like this you have Merged partitions
If you see 2 different partitions you have unmerged partitions.
Remember that doesn't mean that you have only one system partition

Merged partitions is referred to another thing. With this update you will loose the dual boot feature in order to have a bigger system partition.

Merged partitions is referred to the applications and the personal file partitions. You still have two systems

If you want to flash Ivans AOSP you have to do a full wipe, because MiUI and stock are very different and maybe they have different Android base
