    If you talk about Dual boot, It seem's to normal. It's said somewhere in this thread i think, but the Lastests versions of the ROM aren't compatible with dual boot.

    You should use CWM Recovery ( tuto here ) With CWM, you can root system 1 and 2, you can't do that with MiRecovery, i think your trying to flash System 1, while using System 2.

    I had a problem with last ROM and update.zip method, superSU said he was unable to find and install binaries. Got it fixed by flashing supersu zip from xda, hope it will help.
