Had the same problem here, my solution was
Backup using Miui backup (System + Applications)
Reboot to recovery
Nandroid backup (Optional/Recommended)
Clear user data & cache & dalvic cache
Flash rom then reboot
Restore everything except "Permission Manager" via Miui backup
