It happened to me yesterday. I just wipe everything in recovery, restore from backup (3 weeks old), then flash latest sMiui version. Works ok.

I moved old backup from"Reno2"folder to Redmi_Note_2" folder. There is where 3.0 saves backups. It worked for me.

Only the map for backups changed from reno2 to Redmi_Note_2.

I have the same problem with 64GB no name card from Ali. Now I bought one Samsung and one Toshiba 64GB and both works perfectly. But you said, that you have no problems with older versions of Rom, so I don't know...
