Sounds like the battery has gone wrong, the phone can tell its charging when the voltage of the battery reaches a certain threshold, so the fact that the phone was flickering the screen and making the charging noise to me implies that the battery is hitting that voltage without being charged...

The malware people reportedly have on these fake roms do share file names with the real files so again in theory they should be over written and be safe. How ever if you have any doubts do the longer harder way as that way you'll have peace of mind :)
