    You can try to cover the hole of the one on top and make a phone call to see if the problem is about the noise cancellation mic... other than that I've no ideas... I'm sorry....:(

    take a look on the secondary mic (next to IR sensor), probably you have moved it and now noise suppression is too high.

    @Gaubry31, are you sure? Kentaur's solution is still working for me: I rebooted the phone twice after installing it yesterday, and It continue to work. This morning as soon as I switched the phone on (I usually switch off the phone during the night), MTP continue to work so far.

    call for a warranty replace: snapdragon 625 is generally extremely cold. I've never seen it over 32°C on my redmi 4 pro (I do not play games)

    Yes as far as we understood the problem seems related to almost every sound reproduced by the integrated speaker during data excange over 2G/3G (I don't know if it happens over 4G)

    sorry I was wrong: it worked for a while and now MTP is not working anymore :( I tried rebooting the phone and worked for I while, then now is not working anymore. So Supersu 2.79 SR3 IS NOT THE SOLUTION. Sorry for my mistake.

    I hear crackling with INTERNAL note of whatsapp only (if you are reading a conversation, as soon as you receive a new message in this conversation the tone is distorted). No problem with "general" notification of whatsapp

    No, nothing special, just usb debugging on. So probably the solution is a combination of rom 7.1.19 + supersu 2.79 sr3. Did you try to disable usb debug and re-enable again, all done when the phone is connected to the PC?
