In order to find a solution for my problem I discover a good small program that is made from Paragon and called Paragon alignment tool (XP and Win7, 32 and 64bit version).
It found automatically all possible drives and make alignment if necessary.
I tested it on my flash drive. Speed got up from 3.1 to 6 MB/Sec.
I hope this will solve all problems with aligning fat32 fast and reliable.
