My issue is, phone can't read the IMEI and it shows it as unknown or null. fastboot can't read the IMEI and show it as null.Exactly

Well I don't know so... Very strange. Is it possible a Rom cancel the imei? Then, you should be perfectly able to restore via Mi flash...
IMEI is on EFS partition, Mi4 has 3 of them.

I think you have to send it back to Xiaomi for fix.
You could try install some firmware to system 2 and boot to it, can other system see your IMEI?

There is some fix IMEI guide, don't know if it's valid, need to register to download.
I'm noticing this latest update a little worse for stability and battery consumption. The phone is giving me some small bugs at times, something that had not happened to me earlier.
